Trouble sharpening CRKT S-2 w/ sharpmaker

Im trying to sharpen my S-2 with the sharpmaker but am getting nowhere in a hurry. Ive been working with it for a long time to no avail, so I tried the sharpie marker trick and found that I am only sharpening the top of the ground area of the blade, away from the edge (I can try and post pictures if people dont understand what Im talking about). This only occurs on one side of the blade, the other side is fine. So I thought I would reprofile the blade (If thats the right term?) and just remove all the metal until it is at the same angle that the sharpmaker gives. Tried this for about an hour, and I can definately see that its working, however Ive hardly taken any of the metal off.

Will I just have to spend hours upon hours with the sharpmaker to get this knife sharp?
 
some people wrap wet&dry paper round the rods to give faster reprofiling, others lay a course stone against the rod to maintain the angle.
How good are you at free hand sharpening. When I'm reprofiling I put a lot of lines perpendicular to the edge of the knife and do a bit of work of the sharpmaker, then I put another set of lines next to these and sharpen the knife on wet&dry. This allows you to make sure your removing metal from the same place as with the sharpmaker. To get a feel for the angle use a fine grit paper dry as this means you can tell where your removing metal from without doing so much damage if you get it wrong. Once you've got the right angle use course wet&dry to reprofile the knife.

Many knives are initially uneven, as in ground 15 on one side and 25 on another. You can regrind all the metal off one side so it matches, or just tilt the Sharpmaker so it matches both sides by putting an eraser or something under the side that it already matches on. If you do decide to regrind use an x-coarse benchstone, it will take literally hours to regrind on the Sharpmaker.
