If you put aftermarket scales on a Benchmade knife and later need to send it in for repairs/maintenance, would they still service it for you? If not, is there a reliable way to avoid breaking Omega springs?

Yes & no. I've heard both. I've never sent my Benchmades in cuz I figured how to disassemble myself. If you do learn the ways of the Omega springs & disassembly of Benchmade knives, you have learned a very important & sometimes necessary skill. There are tons of vids on this. Good luck & God speed!
