Is it within spec for a back lock, when engaged, to sit below the scales/liners(not flush). I'm not overly concerned but am wondering if it may cause problems down the road(premature wear etc). The bar on my Chinook sits about the thickness of maybe 1 1/2 sheets of printer paper lower than the scales, when locked, but is perfectly flush when closed.

Yes, sitting slightly low, or slightly high for that matter, when the knife is open is within specs. 10,000 openings from now yours should still be sitting the same amount low that it is today.
