3 is my top choice, but I'm right-handed. ;)

1 is good. It's a safe choice for most people.

2 is usually a deal-breaker for me. Recessing means having a recess on the show side. Not only do I hate the way that looks 99% of the time, it can sometimes be uncomfortable in hand. A fill plate might fix the ergos but I usually hate the way that looks too.
 
I pick #2 because I have family members that are left handed. But otherwise #3.

Besides those 3, I like tail-mounted clips best. Fewest holes on the scales, strongest connection, and truly ambidextrous (although tip up only) without unsightly recessed on the scales.
 
#2) I like recessed clips (so refined), and they stay oriented with a single screw.
 
I think #3 is my favorite. However if you stick with #3 then you'd have to make left handed knives so they don't get left out I would think.
