Having some rust issues with a D2 blade...

It's a Benchmade Bone Collector (Axis Model / satin finish) and I keep it in a small drawer just like all my other knives but every time I take it out to do maintenance work (oil pivot and sharpen blade) It has small spots of rust that I have to buff off with a nail filer...

Any idea why this happens or what I can do to prevent it?

I haven't done anything with it that might have made the heat treat come off so I don't know why this happens, theres no moisture where it's kept either...

Well, D2 isn't stainless. It's often referred to as semi-stainless because it does offer decent corrosion resistence, but not quite on the same level as a true stainless. Try keeping a light coat of oil of the blade or pick up some Rennaisance Wax.
 
Nature is why it happens. My D2 710 would get spots around the butterfly logo, the thumbstud and below the thumbstud on the grind close to the edge (but not on the edge). Always in the same location. Each time I would clean it up with some CLP and it would go away for a while but then reappear after a 1-4 weeks or so. That cycle went round about 4 or 5 times and then the spots went away for the most part. That was when I carried it more often than I do now. Hasn't really happened while its stored.
 
It's just doing what D2 does. You can acid etch it to prevent rust or just keep it oiled.

If it's only happening in the drawer you could use some of those silicone dry packs in with it.
 
Similar thing happened with my Bone Collector. Mine wouldn't get rust spots but it would bet a stain around the thumbhole. I think it's because that's where my thumb would touch the blade.
