how to get scratches out?

Use progressively finer sharpening stones/sand paper, going up to 2500 grit, and then if you want polish with either strop and stropping compound (it'll do the edge only) or a buffing wheel with polishing compound on it (itll do the whole blade)
 
a few things need to be known like the blade finish. A picture wouldnt hurt either. If the blade is coated then your stuck with it. If its bead blasted your not going to get the scratch out without either re blasting the blade or changing the blade finish to a hand satin or one step further, polished. If the blade is a satin finish you can get semi decent results with sanding out the scratch while going in the direction of grinding lines but this might be more visible than the actual scratch. If its an acid washed blade buying more ferric chloride and soaking the blade in it will re etch the blade and remove the scratch though i would sand it out first. Honestly though if this is a knife you sharpened I have to assume its a user and as such you may just want to leave it. I know it hurts especially if its a newly acquired knife but they are going to happen. What kind of sharpener are you using?
 
First I would not use it again,if you don't like a stone you should think about a Lansky systems. I'm surprised by how many people invested largely sums of money in there knives and go cheaper on the sharpening equipment. If what you have is 1095 and 440ss you need a good basic system if you ,like me,have some of the newest steels like D2 or RWL34 you will need a good diamond hone to set the edge.This won't help git out the scratches but it will git you right and keep it from happening again.
 
I've done the same but my blade looks like I've been cutting braided cable and steel wool all day every day. Until she gets to desk duty and I decide to polish everything out, I chalk the scratches up to the likes of the rest of her beauty marks. Use her, appreciate what she does for you.
