Just got my first PM2. Not my first Spyderco, but my first blade in S110V. Been working on the edge to get the factory grind lines out for about 2 hours now using a DMT EEF diamond stone. Man, this is gonna take some work. But I like it!

I have all of the DMT diamond stones and several S110V Spyderco blades.
The diamond is the most efficient to work with S110V and will give a nice edge.

Suggest you start with coarser stones to remove the factory grind. It will take less time and not wear out the stones. If you go medium, fine and then EF, it will take minutes, not hours.

Final polish with diamond paste or spray on hard thin leather is optional.

If I back up now, do you think itll mess up my progress? I have made some headway and can see a noticable difference? Maybe just back up to fine? I dont have any medium stones ATM. I am just now getting into tinkering and since I never let my working knives get dull, the fine stone has always worked for me. Will I be better off going with fine or staying where Im at since Im already into it a bit? Ill be investing in a variety of stones later, but for now, DMT F, EF, and EEF, along with a Spyderco ceramic is all Ive got.
 
Backing down to fine then EF and finish with EEF will save you time and stone wear.
Yes, it will destroy the EEF finish however, if the main objective is to remove the very coarse factory belt grinding this will go much faster.

Be aware of the wire edge or rolled edge when finishing,,, I like a 7x or 10x eye loop magnifier and bright light to inspect the edge as the finishing progresses.

I did back up to the fine stone. Taking out the factory grind lines did go a lot faster, fixing to step up to the EF for a while. Only been working on it for a few minutes at a time here and there. But there is one thing bothering me. I seem to have gotten most of the factory grind out, but there are a few spots on 1 side that I cant seem yo get through. Its almost like there are micro divots in the blade edge. Is this normal for first time sharpening on the factory edge?

I'm guessing those were heavy grind lines that you've partially removed and now look like divots because only the deepest part of them is showing. Looks like you need to keep going on that part of the blade.
 
I agree with RipD, sometime the initial factory grind has deep grooves from the belt grinder.
The marks in your photo will not affect the final apex edge and can be left for next time you sharpen.
They will take additional time to remove.

I have also experienced uneven surfaces or dips that were tough to even out.
