Native 4 CF pocket clip

So I just recently moved the pocket clip on my Native CF to tip down carry, where the clip screws in near the pivot screw. When I did this I only tightened the screws moderately as to not strip the screws. I had no problem doing so, but as I opened my knife several times I noticed that the side of the blade which is on the same side as the clip is now being scratched, fairly significantly. Did I over tighten the clip and now the screws are hitting the blade? Can I grind down the screws a bit to avoid this?
 
I heard the first run of native CF's had the clip screws only go into the carbon fiber. I looked at mine and the screws actually screw into the liners. just thought i would add this piece of info

Does it go away when you back the screws out a bit? If so, I'd be inclined to suggest a thin shim under the clip, or thin washers under the screw heads, rather than shortening the screws.

I think you have been misinformed. That's not hard, there's more misinformation than information on the internet. My Native IV is Collectors Club numbered, so it's definitely from the first batch, and the liners are threaded for the screws. One reason Spyderco added liners to these knives was to provide secure mounting points for the clips. They learned the hard way that threads in G-10, micarta, and CF are just not very sturdy. So putting liners in, then not using screws long enough to thread into them wouldn't make much sense.

The screws in my Native IV do not go in far enough to hit the liners. My clip came loose and I removed the screws to apply some loctite and I noticed there are threads in the liner but the screws are not long enough to grasp the liner threads. I actually had to move the clip because the original mounting holes were stripped out. Pretty disappointing considering the price point for this particular knife. I'm guessing it will be just a matter of time before this set of holes strip out. Then I'll have to remove the clip since then I can only mount it for left had carry then.
 
All i know is when the pocket clip is mounted near the pivot i feel and hear scratching on the blade. when its removed its smooth as butter.

This is the exact same problem I am having with my Native IV. I now have the clip mounted on the other side of the knife, which is not my preference. I have tried twice to get longer screws from Spyderco, but they have never arrived.
 
The liners are threaded for screws, just not all the way through the liner. The production prototype shows a bronze washer at the pivot, indicative that the liner is drilled all the way through to accept screws... so I can see why some owners look down through the clip holes and see the stainless steel liner & automatically think that the liners aren't threaded. I guess the problem people are having is that the screws aren't long enough and strip-out the carbon fiber.

I just got one of these knives and it's really, really nice. Solid lockup with no play... and sharp! The matte finish on the carbon fiber looks great.
 
It's possible the screws are a hair too long. At the same time, it's a balancing act. The liners are not all that thick, there's only room for a couple turns of threading, so it's understandable they'd want the screw as long as possible to maximize the contact between its threads and those of the liner. In that respect, it's a shame Spyderco ships their 4 way clip knives set up for tip up carry, since overly long screws are not an issue when the clip is mounted at the butt end of the knife. If they were set up for tip down, the long screw issue might get resolved before the knife was shipped.

If loosening one screw in particular solves the problem, filing a bit off the end of that screw would be the simplest solution.

This reminds me of one of my Byrd knives. I noticed that it has threaded steel liners but short screws that only engages the G-10 scales. The stripped easily and I ended up replacing the screws and rethreading the liners to accept the new screws.
