Need Help keeping waxed thread clean

Is there a way to keep your waxed braided cord from not getting the dye on it when you stitch by hand. I can never seem to keep the cord white, it always takes on some of the dye I used to on the sheath. I dye the sheath using Fiebings leather dye and seal them with Eco-Flo satin Shene. Any help would be appreciated. Thanks
 
I take it you're stitching the piece together after it has been dyed? If so, maybe wait a bit longer before stitching to give the dye time to dry that's in the holes. Or, take a piece or two of thread and run it through each hole a couple times. This should both coat the inside of the holes with wax and remove any residual dye pigment on the surface.
