I recently purchased a CF Stretch with the ZDP-189 steel. It has a collector number stamped on the blade. Does this make the knife worth more or can I use it in good conscience?

Im no expert or anything but Ive learned that the # is not the production #, its just the number designated to the club member. It does not make the knife more desirable. Ive had a few myself, ended up getting rid of them because I just prefer the blade without the #.

The collector's program is an interesting concept. From what I understand, when you sign up and are assigned a number, you aggree to buy one of every new knife for that year with the exception of sprints. Is this correct?

Something like that. There are several levels of membership. The most basic only requires you to buy the first configuration of every new model introduced after you join. The "highest" requires you to pretty much buy one of every new variant, including Sprints.

As for the number's effect on value, it varies. There are those who prefer their knives not to have "stuff written on them", and a few paranoid souls who dislike the idea of having an "identifiable" knife, so the pool of buyers is smaller. There are those who like the idea of knowing they're buying and early example of a given model or variant, those who consider having a knife they can prove is theirs beneficial, and those who might pay more for certain numbers. And, of course, there are those who don't care, one way or the other.
