I have a question about using the Lansky system. When putting the clamp on the knife blade, how much of the blade should be sticking out of the clamp to get the correct angle? It seems to me that changing where the clamp is placed (how close to ,or far from the spine)would change the angle.

There's only one correct place for the clamp. If you look closely at the clamp near the end there's a notch (is that the right term?). Anyways, the notch is there to keep the clamp from sliding off the spine.

To get an exact angle you will have to measure the height of the guide window you want to use and calculate how much of the blade to stick out.

As Frantium saids, saids the notch holds the spine better. If the blade is particularly wide or thin the angles will not match when the notch is used.

You could also set clamp on the blade, then measure the angle to the windows, and pick the one that is closest objective.
