Do you lay the blade flat on the sharpmaker when you sharpen it? I always use the coners of the rods to sharpen mine and do not lay the blade flat on it.
 
I use the flat sides most of the time. I find the corners load up with residue way too fast.
 
You can find official Spyderco videos on youtube showing how to use it. IIRC they suggest making passes with the corners then making passes with the flat sides. I normally use the corners mostly because I have an older Sharpmaker and it doesn't hold the rods with the flat sides completely perpendicular to the base so when I put the blade on it the edge just touches one corner anyway. OTOH for sharpening a fine point it works better for me to use the flat sides.

Seems like you'd have to be using a zero grind blade for that to be effective. I usually use the 30 deg slots and hold my knife perpendicular to the base. That approximates the 30 deg angle that I try to keep on most of my folders. I usually just do a few passes on the flats for a touch-up and then finish with a few strokes on a bare leather strop. I use the corners if I have to do a more serious touch-up or real sharpening. But then, I usually touch-up my users once or twice a week. They almost never need anything real heavy because of that.
