Sharpmaker rod nicks?

My fine rods have little nicks in the angled side for serrations, and I wanted to know if it would make a difference in my sharpening quality? The nicks are minimal (if you run your fingernail down the edge, you can just barely feel them, you can also barely feel them when sharpening.), the nicks are on two out of three sides on each rod, and my coarse rod has a few but not as many or as deep. Has anyone else had this problem? Also, my base holds the brown coarse rods loosely, is that a problem? Thanks for any help I recieve.
P.S. I love my Sharpmaker, although your knife has to be a little sharp already or it is quite a chore to use, it gives good results on the no-nicks side.
 
Yes, one of my fine rods has exactly what you're talking about on one of the corners. I can feel the blade hit it when sharpening so i've stopped using that corner.
 
Same here. I avoid the edges that have nicks. I don't know where the nicks came from. I have tried working the rough spots out using another stone. That seems to help.
