I have a custom knife that came with a leather sheath made by the maker. He told me not to store the knife in the sheath, and I was wondering why. Was this just for awhile or do I have to always store the knife and sheath separately? Most of my other knives are folders so this was new to me. Any advise/ reasons would help me a lot!

Thanks!

Leather attracts moisture. Rust & corrosion for the knife.
If you have bought a safe queen, make sure your knife isn't touching the leather in storage.
If it is a user, & you use it every week, it isn't an issue much.
I oil my leather a lot with saddle oil. It keeps the moisture away.

Depending on how the leather was tanned and the type of steel your knife was made from, it could cause no harm at all or it could eat up your blade.

It is a user made of w2, the attraction of leather makes sense. Thanks for the advice!

Ditto what was said above about moisture/corrosion. My carbon steel knives with leather sheaths get stored with a coat of TW25B grease and Messermeister transparent edge guards. I store the sheath separately. I prefer the transparent Messermeister edge guards because you can see where the blade and edge are inside the edge guard.

Here's what the edge guards look like:
