I've been using (in part) some plastic tackle/utility boxes (for fishing lures or the like) by makers such as Plano or Flambeau. They can be found in a variety of sizes, and the compartments can be adjusted for size by moving dividers around. They work quite well for folders, so long as they don't get too huge/wide. They'll handle most anything up to about the size of a Buck 110 or so.
If you get several boxes in all the same size, they're stackable too. You might even find carry boxes/bags that are specially made to handle these (maybe up to 4 or 6 boxes). Downside is, they get HEAVY quick.
If you want to go all out, you can get a Pelican case with perforated pluck out foam. That will fit all your folders perfectly. Pelican makes a the cases in various sizes and should be able to hold however many folders you have. They are great cases but kinda pricey.
