I got an Angle Cube, and reversed the arm clamps so now I set the angle only dependent on what the Angle Cube says. However, if I reprofile a knife to where it has no microbevel, the one bevel will still be larger on one side. It seems like I've taken out all variation, but I'm still not getting symmetrical edges.

The only thing I can think of is that as I grind, that as the edge wears away to match the stone's angle, then because the stone is moving down incrementally towards the table because of the steel being removed. If both sides of the bevel are uneven in the first place, then even if the arms read the exact same angle resting on the edge in the first place, as I sharpen it gets thrown off. Is this even possible? Have any of you had anything like this happen to you? Help is greatly appreciated.
 
If you're sharpening a FFG blade, it's possible the blade is tilted to one way.
 
There are two things that might cause what you're experiencing. You should zero your angle cube on the front blue flat part of your sharpener that way you know angle adjustments you make on the rods will match the same as the clamp. The other issue could be you are sharpening one side more than the other - try counting strokes or time so you you can check to see if you are in a hurry to get to the apex instead of getting there evenly. One reason I picked KME over WE is I can easily test my angle to be sure both sides of the blade show the same reading. If they do not, I know my blade is not straight in the clamp.

In my thinking, there is no such reinforcing test that can be done on the WE. Sometimes shear might of a clamp, is not enough to make sure things are plumb.

Is my observation correct, there is no easy way to test if a blade is clamped straight in the jaws of a WE? Pocket knife blades come in so many kaka styles, for fashion, makes it hard to clamp some blades.

Anxious to get one, to start playing with it.
 
With an angle cube it is possible to check if the knife is vertical if you first check the base as I mentioned before. Then you can measure the knife In the clamp. If you find it off from vertical you can compensate by adjusting the sharpening angle for each arm and you will sharpen evenly.
 
If everything measures correctly, then it's possible you're either over sharpening one side, or the knife was uneven to begin with (very common).

I think it has to be one of those, as I check to make sure the knife is vertical
