I have seen knife manufacturers offer handles with linen micarta and with canvas micarta. What is the difference? Is one rougher than the other?

Linen Micarta is made with "linen". Canvas Micarta is made with "canvas ". G10 is made with fiberglass. Canvas having a lower thread count typically is "rougher". Burlap Micarta made with "burlap" (lower thread count then canvas) would be rougher still. Paper Micarta much smoother. Micarta, like G10, is a layered composite made with resin (epoxy or polyester) and multiple plies of sheet fabric or paper.
