Whats the point of NATO straps?

They are popular for a couple reasons...They are simple (and secure), and if one of the pins on the watch should break or fail, the watch is still held on by the remaining pin.

Whats the point of that doodad that runs behind the watch? I'm talking about that shorter strap with the ring on the end, which the band (w/ holes) goes through. I'm wearing the band just like the instructions at mkii is telling me to, but I can't see a purpose for that second piece of strap. I'm gonna cut it off and burn the end unless I can find a reasonable explaination for what it does.

That part is vital! Have you passed the main strap through the eye of the short strap, like in no.5 of the instructions? This ensures that you don't lose your watch should one of the spring bars fail.
 
Actually, all that "that shorter strap with the ring on the end, which the band (w/ holes) goes through" does is it keeps your watch from traveling along the length of the band as it "traps" your watch in one place. The (long) strap itself is what holds the watch on should one of the pins fail.

I'm thinking twice on cutting/burning my strap (all those destroyed knives sitting in my toolbox as a result of my dremel has taught me a thing or two about how my 'modifications' generally turn out). I've been wearing my NATO strap backwards, a little bit, in a way that I find more comfortable. I've been running that shorter strap UNDER my wrist, so that it runs in line with the buckle and long strap. That is, I put the watch on my wrist, THEN string that shorter strap ring onto the longer strap, THEN put the long strap through the buckle. Makes sense?

I find it comfortable because it keeps the metal buckle off of my wrist. IN general, these kinds of straps pinch the buckle into my wrists and tendons inside, which sucks.
