I really like the handles on my CRKT KFF. The large feels like it was custom made for my hand. The small one, however, is a bit too small for my hands.

Gotta be the large Spyderco Wegner. Most comfortable folder I have handled. They are totally awesome. Unfortunately they ahve been discontinued so get a couple while you can.
 
I gotta say that my new Colt/United Cutlery Police Positive is easily the most comfortable knife I have ever handled. It mat not be the absolute best high quality knife made, but they did put alot of thought into rounding edges and shaping in for the hand.
 
Emerson Mach 1... hands down.
 
IMO the Spyderco Native! It has a cutout for the index finger and texturing at the base of the spine (the FRN version, that is).
 
You didn't specify any parameters other than a folding knife, so, I've gotta say the
Gerber Gator
has the most comfortable and ergonomic handle of ANY folding knife I've ever encountered.
 
Gotta put another vote in for the Spydie Wegner. Of course it depends on the size of your hands. I wear 3X gloves and the Wegner fits perfectly.
