Lately I just buy barrels that include the gas block and have already been drilled for a pin. Alignment is a non-issue that way.
Otherwise I only drill the dimples after test firing to confirm that everything is OK.
They have a variety of dimpling jigs that will align themselves to the gas port, but they don't always work properly.
I had one barrel that I never dimpled; I just used the set screws and Loctite. After shooting it a bit, I checked the gas block. It was insanely difficult to remove. Even with the set screws removed, I had to tap it with a hammer to take it off. I think the carbon basically "sealed" it to the barrel.
