Can you not transfer 2 handguns at the same time?

I think the dealers simply doesn't want to do the paperwork. Unless it is something special, I would just wait a week and not worry about it. The "funny" part is that you can buy from two different FFL dealers and neither dealer fills the extra paper work out because neither knows of the other sale. This used to happen at gunshows in particular when I would possibly buy three or four handguns in a single day depending on what I found that interested me. I think five was the most I ever bought in one day. Back in those days, I'd buy to try one out, keep it for a month or so, and then sell or trade it. It kept the shows interesting. Didn't make any money but it was fun.
