If you look out on Long Island, south shore, along the LIRR Babylon line is the way to go. The train's elevated and they run every 15 minutes in the morning and evening. Might actually get you to Manhattan quicker than the subway in some parts of Queens and Brooklyn.

Right, but it's another $300 a month for a train pass. Plus rent (when I get my own place). I can get a decent place in Queens or Brooklyn and a unlimited monthly metrocard is $89.
Though Long Island is nice, lots of trees to ease the transition between Michigan and NYC.
