Are there any good knife shops in the San Francisco Bay area, preferably in the south bay?

This may be far for you, but recomend Kelleys Cutlery in Modesto off Hwy99
at Pellandale Road. There is also the knife shop on pier 39 in San Francisco.

Not in the South Bay, but Dickies Knife and Gun. Dublin (580-680 interchange). Knives, knives, and more knives.

Absolutely........TADGEAR is over by the freeway right by the Hells Angels headqtrs.

They have LOTS of knives and LOTS of other very advanced hiking and climbing gear....

I went to the knife store near Pier 39, while on vacation. Their displays were nice, Surefires, Emersons, Spydies. Nothing impressive except the price.

HUGE mark-up.

The knife store on Pier 39 would be We Be Knives. Most brands are essentially MRSP (that is a huge mark-up from street prices), but the William Henry line doesn't have a mark-up since by street prices are MSRP. Worth dropping by if you're in the area, but only to look, unless you're going to buy a high-end knife they have in stock.

King of Knives at Valley Fair in Santa Clara. Not that they are good or bad, but they have a decent collection of Spyderco's, some Emerson's and SOG's. Good place to play with knives but not buy as most are at MSRP. And down the street from them is Stevens Creek Surplus...not very good customer service, and a smaller collection, so if you go there be sure to know what your looking for as they won't help much. Good luck.
