I have a Leupold VX-1 3-9x40 with the Matte finish scope that I would like to sell.

This is brand new in the box (box is for correct model, but has different serial number than scope).

Unless I misunderstand what you are asking about, the turret covers are on the scope in the pictures.

I went back and looked and you are correct, there is a rubber cover for the lenses in the box.
