I think it says in paypals user agreement seller protection doesn't apply to transactions done through Ebay.
What it means is that there is currently no double jeopardy* situation when using eBay and Paying / accepting PP as the payment conduit, i.e, once eBay makes a decision under their Buyer's Protection Program one can not ask PP to step in after the said adjudication by eBay. Also it is correct that eBay no longer owns PayPal and from what I understand, eBay's exclusivity contract with PayPal as the only payment conduit for eBay transactions will expire in 2020. Interesting to see as to what will transpire thereafter.
*regarding double jeopardy: if a buyer pay for the eBay transaction using their credit card and loses a case, they can still open a new claim through their CC company and then PayPal will get involved to protect your rights under their Seller Protection as long as you furnish and provide them with the information which they will require to fight that chargeback on your behalf.
