Your right on both counts 5K. The Anglo-Saxons came along sometime in the 7th century and just plonked their church on the site. It was then rebuilt by the Normans in the 11th century but for whatever reason they all just left the monolith in place. Not uncommon of course as the very thing that made the pagan Iron Age people choose their religious sites was the very same thing that made the church choose their sites.
And yip the cap is to stop water ingress. Apparently at some point quite forgotten now it was 3 feet taller but that was lost; either due to vandalism, storm damage or erosion. The damage would of exposed natural fissures in the rock hence the protective cap.
