I have limited experiece with most of the "popular" models, such as the Endura, Caly, Military, etc. but have carried and used a Perrin Street Beat for some time, and it is not only my fav Spydie, it is one of my fav knives I own!
As an aside, my favorite small knife, hands down, is the Lava.
My personal best is my endura frn combo edge. Not the biggest fan of combo edges but served me well as an edc while deployed, did everything I wanted it to and more for the princely sum of fifty bucks at the PX. Have a few others that are in better shape and definitely all around better knifes i.e. my para in D2 but the endura earned it's keep and though a bit battered still works like the day I took it out of the clampack.
Flagship I would say Military, performance and ergonomics is superb. I just sold mine recently and already regretting it lol. My favorite now is Para 2, sort of like a mini Millie. Caly 3 is a great runner up too.
I have both the Gayle Bradley and the Military (standard G-10). I have to say the GB has a stronger tip, lock and pivot (due to the all steel lined handles) than the Military. The Military is lighter and is stainless. Some people prefer the flat grind of the military, some people prefer the hollow grind of the GB, I prefer hollow grind. On aesthetics, I would definitely choose the GB.
It is so hard to pick a favorite. Of the ones I own, it would have to be the Paramilitary 2. I also really like my waved SE Pacific Salt, but that one is customized, so it can't count.
Spyderco has a lot of best models. I like their Carbon Fiber/S90V Military and Paramilitary2 pair. Reminds me of the Endura/Delica combo that got things rolling. Tip of the iceberg to me.
Runner up: M4 Military G10/Ti RIL doesn't get much better.
Honorable Mention: Sage2 RIL Ti for being such a minimalist masterpiece.
I only own 2 spyderco's ( Native S30V and Tenacious ), I love the Native the most because of the steel and size and ease of carry. Its so light, I dont even notice its in my pocket but its also strong as an ox. I love that knife and out of the 150 knives I own, its the go to knife that I carry daily. I would like to have one of the Military knives though. I have heard only good things about them. To me though, the Native is tops. When I mean tops, I mean one handed openers. Out of all the One handed opener knives I own, its the Native.
